The amount of effort and resources the RDA put into communicating with the Navi and reaching a peaceful resolution is insane. They built 100% functional Navi bodies and developed technology to remote control them. Keep in mind that even their mechs needed to be controlled by an actual human inside, despite that being very dangerous, so contorlling the Navi bodies was likely an extremely new and expensive technology. Humanity was basically dying, and they still invested so much for the comfort of an alien species. A species that instantly started killing them as soon as humans did something unusual to them.

The problem I have with some of these ships - is that they have way to much free space inside them. Compare the interiors of these ships to the interior of the ISS.
